Just tilt the box a little so that you don't have to mess with the bodywork. A lot of the period cars had the box tilted so that the shaft exited low--it made it easier to get the drag link under the headers--especially with a hemi.

I would just put a bag on it. I had similar issues only it was the accelerator pedal that got in the way. I went with a bag, went a lot of rounds with no issues. Granted it's not ideal but it will work fine. And if you manage to break the case with the planetary you will probably wear less oil.
